SciSys has developed numerous systems utilising the full range of facilities within the Java 2 Enterprise Edition (J2EE) suite. The J2EE platform simplifies enterprise applications by basing them on standardized, modular components, by providing a complete set of services to those components, and by handling many details of application behaviour automatically, without complex programming.

SciSys has developed scalable applications using all of the major elements of J2EE, such as Java Servlets, Applets, JavaServer Pages and Enterprise Java Beans. Examples of such systems are the National Flood and Coastal Defence Database (NFCDD) and the Permit Administration System (PAS), covering very complex processing and high user volumes and transaction rates.
The J2EE standard includes a number of Application Programming Interfaces (API) for standard functionality. SciSys has used a large proportion of the APIs, including:

- Java Transaction API (JTA)
- Java Message Service (JMS)
- Java Database Connectivity (JDBC)
- JavaMail
- Java Naming and Directory Interface (JNDI)
- Java API for XML Parsing (JAXP)
SciSys is committed to open, portable J2EE solutions and has deployed on the main application server suppliers, including BEA WebLogic, IBM WebSphere and Oracle Application Server.
SciSys has also integrated a number of third-party packages into its J2EE solutions, including TIBCO Staffware, MapInfo MapXtreme, Adobe FrameMaker, ILOG JRules, QuickAddress, Business Objects, and IBM MQ.
